Airship Passwords
On the airship, use the "Input" feature on the command list, and enter the following passwords to find hidden locations:

Hidden Locations
There are several hidden locations on the world map that you can find by selecting specific coordinates while aboard the airship. Just move the cursor to the approximate coordinates and press X repeatedly to search that region. Keep trying if you don't get it right away.

Moon Crest: Besaid Isle, by the beach. (Swim to an alcove at the far right)
Moon Sigil: Defeat every aeon at Remiem Temple
Auron: Masamune
Mars Crest: Mi'ihen Highroad - the Oldroad, South
Mars Sigil: Capture 10 monsters of 10 different species in 10 different areas for the Monster Arena challenge.
Wakka: World Champion
Jupiter Crest: Luca, inside a locker in the Aurochs' locker room
Jupiter Sigil: Offered as a prize in Blitzball (Wakka must have already won Attack Reels, Status Reels, and Aurochs Reels.
Kimahri: Spirit Lance
Saturn Crest: Mt. Gagazet, between the columns after you fight Seymour
Saturn Sigil: Capture all the blue butterflies without touching any red ones in the butterfly hunting game in Macalania Woods.
Lulu: Onion Knight
Venus Crest: You can find it at the Farplane at Guadosalam.
Venus Sigil: Evade lightning at Thunder Plains 200 consecutive times without being hit. Return to the Travel Agency and open the chest at the front.
Rikku: Godhand
Mercury Crest: In a sand whirlpool in Sanubia Desert
Mercury Sigil: Complete the Village of the Cactuars mini-game and look for a treasure chest in the sandstorm area.

Aeons
Hidden Aeons can be found by completing certain side missions.
Yojimbo
In the Calm Lands, circle past the right side of the bridge leading to Mt. Gagazet, and descend into the gorge below. To the left of the Save Sphere is the Cavern of the Stolen Fayth. Proceed through the cave until you encounter the spirit of a dead summoner. The summoner will call forth Yojimbo. Defeat him, then use the teleport pad there to travel to the Chamber of Fayth, where you can barter with Yojimbo. He will join your party for a fee.
Anima
First, make sure you have found all secret items from each of the five Cloisters of Trials, excluding the Zanarkand temple. The items should be Rod of Wisdom (Besaid), Red Armlet (Kilika), one Magic Sphere (Djose), one Luck Sphere (Macalania), and Knight Lance (Bevelle). If you did not obtain every one of these items, go back to the Cloisters and try again. The next step involves flying back to Baaj Temple (see "Hidden Locations" below). Run up the stone path and dive into the water. A mini-boss fiend will attack you, so prepare to fight. After defeating the fiend, swim north to the temple entrance. Enter the Chamber of Fayth. Approach the six statues on either side; five should activate at this point. Now you must get the last item from Zanarkand Temple.
When you fly back to Zanarkand Dome, a new puzzle solution is displayed in the last room of the Cloister of Trials. Step on the three white squares in the first room and the four in the larger chamber. This opens a panel in the first room revealing a Destruction Sphere. Place the sphere into the slot to the right of the monitor in the larger room, and the screen will explode, revealing a chest with a Magistral Rod.
Return to Baaj Temple, activate the last statue, enter the Chamber of Fayth, and obtain Anima.
Magus Sisters
In order to obtain the Magus Sisters, you must possess every Aeon so far, including Anima and Yojimbo (see above).
Capture all the required fiends for the Monster Arena on Mt. Gagazet, then speak with the owner in the Calm Lands. He will give you a Blossom Crown. Next, go to Remiem Temple in the Calm Lands. After you defeat Spathi (Belgemine's version of Bahamut), you will receive a Flower Scepter. After defeating the rest of the aeons in the temple, use the Blossom Crown and Flower Scepter on the door in the back of the room to unseal it and obtain the Magus Sisters.
